Some of the Vibration could also be from somewhere at the back if you say you can feel it through the seat? Have you checked rr wheel bearings and tyre balancing? Only get vibration slightly on my floorwell and the wee foot rest bit by the clutch. The vibrations about 80% better according to a mate so maybe the other shaft could still be at fault and is hopefully causing the occasional thumping as well .
