Sounds like the best plan since you know that the box is a good one.

4.9 will make a huge difference, but your revs will be much higher in 5th on motorway speeds etc.

Mfactory used to have a gear calculator on their website.. You can add the ratios for the s9b from the link on the above to see what revs you'll be doing at what speeds for different final drives.

Maybe someone on here can shed a light?

Failing that, refit the old ecu to test if ecu fecked. My mechanic mate did a wire bypass on the P28 to eliminate the oil pressure sensor to make P28 work right (common mod). Hopefully old ecu should not need that reversed but would be a simple job if needed to be done.
